The Senior Payroll Analyst is an integral part of our accounting team, as point person for both Payroll operations and Payroll accounting. This position requires interaction with various business units and vendor contacts. This individual will be responsible for payroll administration, as well as helping to develop and strengthen internal controls and processes related to Payroll. The position is responsible for all tasks necessary to accomplish the organization’s multi-state payroll processing objectives with a high degree of confidentiality. The ideal candidate is an extremely detail-oriented person with significant knowledge of Payroll administration, including state and federal regulations. This position processes all Payroll-related time entry, tax deposits, reports, benefit deductions, W2s and audit document requests. The Senior Payroll Analyst will be an individual contributor to start but should be comfortable helping build the department and hire direct reports. The successful candidate will report directly to the Senior Manager, Accounting Operations and will play an instrumental role in the financial growth of the Company.

Ligand is a biopharmaceutical company focused on developing or acquiring technologies that help pharmaceutical companies discover and develop medicines. We have contributed novel research and technologies for approved medicines that treat cancer, osteoporosis, fungal infections and postpartum depression, among others. Ligand’s previously announced spin-off of OmniAb, Inc. and merger (Business Combination) with Avista Public Acquisition Corp. II, a publicly traded special purpose acquisition company (SPAC), is expected to close in the fourth quarter of 2022.


  • Full-cycle processing of all semi-monthly, multi-state regularly scheduled Payroll for salary and hourly, full time and part time employees, as well as out-of-cycle US location pay-runs using Paylocity, and processing Payroll for all equity-related transactions, including stock options and RSUs

  • Support SOX efforts, auditor's PBC requests, audits of internal records, workers compensation, tax filings, and related documentation through gathering support or preparation of analysis

  • Maintain Payroll policies and procedures and ensure compliance with internal controls and SOX documentation

  • Ensure accurate and timely processing of Payroll updates including new hires, terminations, changes, wage garnishments, benefit changes, salary increases, relocation and bonuses

  • Prepare Payroll-related monthly accounting journal entries and account reconciliation for Payroll and Equity management activities

  • Prepare monthly reconciliations of Payroll accounts and reconcile cash disbursement accounts

  • Assist with financial statement audit for Payroll-related requests for a publicly traded company

  • Prepare and maintain Payroll files and create reports for cross functional reference

  • Manage new state registrations for withholding tax, SUI, and any applicable local taxes; ensure compliance with federal, state, and local payroll, wage and hour laws and best practices

  • Assist with year-end benefits audit and reporting

  • Maintain ACA 1095-C's in HRIS, and review the accuracy of and generate W-2’s

  • Process all external report requests for EEO/BLS/EDD

  • Review and validate Payroll results prior to issuance of Payroll

  • Process and record stock options and ESPP transactions as manual check entries in Paylocity

  • Prepare and issue manual checks as needed

  • Verify employment

  • Establish processes and procedures in a fast-growing company

  • Identify opportunities for process improvements and automation and drive the implementation of solutions

  • Maintain the Payroll inbox and serve as the main contact for all Payroll-related matters, providing timely responses to all internal and external requests

  • Partner effectively with both internal and external business partners to address and resolve Payroll issues

  • Problem-solving skills and independent thinking; provide effective solutions and timely communication regarding Payroll/Accounting-related issues and inquiries

  • Plan and implement various Finance/Payroll projects as needed


  • High school diploma or G.E.D required; some college level coursework preferred

  • CPP certification preferred

  • 5+ years of industry experience, preferably in a mid-size publicly-traded company

  • Extensive knowledge of the Payroll function including preparation, balancing, internal control, and payroll taxes, and equity transactions

  • Detailed knowledge of federal and multi-state Payroll reporting requirements with an emphasis of California codes

  • Advanced MS Office Skills (Excel, Word, and Outlook) including VLOOKUP and pivot tables

  • Experience with Paylocity is preferred but not required

  • Familiar with SOX 404 internal control procedures related to payroll and employee compensation functions

  • Knowledge of general financial accounting and cost accounting

  • Understanding of, and the ability to adhere to, generally accepted accounting principles

  • Candidate with experience in a fast-growing company is preferred

  • Must possess strong verbal and written communication and Customer Service skills

  • Positive team attitude with a willingness to work on both smaller and large tasks to help get the job done
