Scientist- Computational Biology

The Clinical Biomarkers & Diagnostics (CBD) department at Amgen is looking for an experienced and highly motivated data ingestion team lead with expertise in biomarker data ingestion and harmonization and knowledge in clinical data and biomarker assays. This role will operate within a multi-disciplinary setting, working closely with assay validation, biomarker scientists, computational biology, data scientists, operational leads to establish standards, infrastructure and process for the ingestion and QC of biomarker data.

  • Own the development, maintenance of biomarker data ingestion pipeline, and develop additional code to ingest any new types of biomarker data, perform QC, and reliably integrate with clinical data.
  • Serve as team lead for all data ingestion activities within Clinical Biomarkers and Diagnostics (CBD) and work with external vendors, partners in study management and operational leads
  • Define acceptance standards for data generated using various diagnostic technologies, document acceptance standards, dynamic ranges, controlled terminology, socialize them and communicate to partners
  • Generate analysis ready data bundles with quality control for active programs in a timely manner
  • Design database schemas for efficient data storage
  • Document ETL process, maintain data dictionaries, controlled terminology and communicate to partners
  • Develop standard methodologies for pipeline development, data integration, data management and reproducibility.
  • Provide training for new team members and manage other team members daily activities to complete given task on time and ensure quality of work
  • Attend meetings as necessary, communicate pro-actively with team members on biomarker data ingestion activities, present work in team meeting and other forums regularly

Basic Qualifications

Prior experience working with clinical datasets is a requirement.

Masters degree and 2 years of scientific/clinical development experience

OR

Bachelors degree and 4 years of scientific/clinical development experience

Preferred Qualifications
  • Bachelors or Masters degree in Bioinformatics, Computational Biology, Mathematics, Statistics, Computer Science
  • A working knowledge of platforms and readouts utilized for the assessment of clinical biomarkers including flow cytometry, IHC, NGS, immunoassays, imaging and transcriptional profiling assays
  • Programming experience in scripting languages such as Python & R, using version control, Gitlab and continuous integration environments
  • Experience with bioinformatics pipeline development, software development cycle
  • Experience with snakemake, airflow, nextflow and database management
  • Strong written and oral communication skills, self-motivation, independence and leadership.
