These positions are in Molecular Profiling in Tarrytown, NY. There are 4 openings for Summer 2019. Each opening is described below.

Position 1:
The student will explore biological pathway/network analysis using bulk or single cell RNAseq data.

Position 2:
The student will help to develop new single cell and Next Generation Sequencing applications at Molecular Profiling NGS core.

Position 3:
With the advance of single-cell RNA-Seq (scRNA-Seq) techniques, we have accumulated high volume scRNA-seq dataset from different projects. Many methods have been developed for single cell data analysis, such as cell type identification and data visualization. However, tissue and tumor samples consist of diverse cell types that talk to each other by ligand-receptor interactions. Coordination of different cell types and how such relationship varied in different environments are very important. After identification of different cell types in the microenvironment, we can identify possible cell-cell communications by analyzing expression patterns of ligand-receptor interaction pairs. The student will build an in-house database of cell type specific ligand-receptor interactions based on consolidation and curation of existing databases and literatures. The student will need to evaluation different methods to translate expression levels of ligand-receptor pairs into cell level communication scores. At last, the student will apply the method to analyze several public and in-house single cell RNA-Seq dataset, build a web portal to display cell-cell communication networks and heatmap of ligand-receptor pairs.

Position 4:
There are two possible projects for this position:
A: The student will work on bioinformatic software engineering projects vital to our group, including: 1) Creating a streamlined bulk RNA-Seq pipeline that updates our legacy code and adds important functionality (gene set enrichment analysis, cell type deconvolution, etc.), 2) Similar efforts as above, for single-cell RNA-Seq data, and 3) Creating intuitive tools for visualizing multi-omic data from a clinical trial.
B: The student will help work with whole-exome sequencing and RNAseq data from a large cohort of patients with chronic kidney disease (CKD) to identify expression quantitative trait loci (eQTLs). He/she will also look for associations between these loci and other information, including clinical outcomes, pathology, and other omics data. This is a rich data set, with many open questions to explore- ideal for someone with a strong background in statistics and/or machine learning. The high-level goal is to better understand the biology of CKD, with a focus on identifying prognostic biomarkers and target candidates.

• Must be pursuing a degree in Biology, Computer Science, Bioinformatics, or related field

• Position 1: Must be proficient in R

• Position 3: Strong Programming Skill in R/Python and Linux, especially for statistical analysis and visualization; basic knowledge in molecular biology and single cell RNA-Seq.

• Position 4: Strong statistics, data science, and/or machine learning background. Experience with WES, RNASeq, and ideally eQTLs a strong plus.

General Intern Program Information:

• Must be enrolled in, or accepted to, an academic program pursuing a Bachelor's, Master's, PhD or PharmD

• Summer Program is full-time (~40 hrs/wk) for at least 10 weeks and is paid

• Prefer demonstrated leadership in areas such as campus activities, clubs, sports or the community

• Minimum GPA of 3.0

• You will work with a specific manager on a project(s)
